Is the middle of cuneate spelled ee?

It is a single e: cuneate.

A double e is a reasonable thing to write for a sound this clean. But the e and the a that follow it are two separate syllables in the Latin, ne and a, and the spelling still keeps them apart even though English has more or less run them together.
